Topic: “Placenta as the window on to fetal immunity”

Short abstract:

Over the past five years, preterm birth (PTB) (<37 weeks’ gestation) has been the leading cause of death worldwide. Collectively, PTB is estimated to cost $14 billion annually. Historically, PTB has been challenging to study as the underlying causes are poorly understood, and there is a lack of physiologically relevant animal models.

Using multi-omic analysis, we have recently shown that placental villi contain numerous immune cells beyond classical Hofbauer cells (Toothaker et al., Development, 2022). Building on these multiomic suspension and spatial techniques, we are developing an atlas of placental development across gestation in healthy pregnancies and disease states. In our recent publication, we documented the contribution of immune cells within the placental villi (PV) to intraamniotic inflammation in non-human primates and specifically uncovered that PV T cells are active and inflammatory in this model (Toothaker et al., Front. Immunol., 2020).

We hypothesize that failed restriction of antigen presentation to PV T cells leads to PV T cell overactivation, increased cytokine production, and subsequent destruction of placental architecture resulting in PTB. Our NIH-funded work uses multi-omic analysis coupled with in vitro functional assays on preterm and term placentas to uncover unique PV T cell populations, functional capacity, transcriptional machinery, and downstream responses on trophoblasts in preterm birth. At its completion, this study will increase our understanding of the function of T cells in pregnancy and in other immunological tolerance settings.

Short CV:

Liza Konnikova is an Associate Professor in Pediatrics with secondary appointments in Immunobiology and Obstetrics, Gynecology, and Reproductive Sciences at Yale University. Her NIH-funded research group focuses on understanding the host and environmental factors that drive the development and regulation of the human immune system and its roles in health and disease.

Her research interests began during her postdoctoral training, where she developed a methodology for cryopreserving viable intestinal tissue — work that has since been extended to many other tissues, including the placenta. The goal of her research is to define the trajectory of human immune development in early life and to understand the dysregulation of immunity in disease. Her work has significantly reshaped our understanding of early life immunity, moving from the idea of an immature and naïve immune system to one that is functional and specifically adapted to the challenges of early life.

As a mentor, Prof. Konnikova is dedicated to fostering a lab environment that values diversity, innovation, and collaboration. Her lab is a global community, with members from five continents, ranging from high school students to junior faculty. She has mentored over 40 trainees at all levels, including undergraduates, medical students, graduate students, postdoctoral fellows, residents, and junior faculty.

Topic: "How Do Tiny Titans Shape Our Lives? Metabolomics & Gut Food Interactions"

Short Abstract: 

In symbiotic associations, there is a constant molecular complexity that enables the establishment and maintenance of these ecological relationships. Metabolomic profiles have enabled us to explain symbiotic associations in terms of their underlying molecules and interactions between the symbiotic partners. Here, we define metabolomics as ‘‘a systematic analysis of metabolite structures, concentrations, pathways, and fluxes, and molecular interactions within and among organisms as a function of the environment.’’ This talk provides an overview of metabolomics and discusses its complementary role within the system biology of the symbiotic relationships in human gut microbiota. A scenario of how gut microbiota interact with different dietary foods, using in vitro culture, and the effects on human health, is presented using metabolomics. 

Short CV:

Specializing in metabolomics, natural products chemistry, and plant biochemistry, Mohamed A. Farag completed his PhD at Texas Tech University, USA, in 2003. In 2005, after spending time as a postdoctoral fellow at The Samuel Noble Foundation, USA, and the James Graham Brown Cancer Center, USA, he became an assistant professor in 2005 at the Faculty of Pharmacy, Cairo University, Egypt.

Since 2009, Dr Farag has been working as a part-time visiting professor at the Technical University of Munich, Germany, to participate in teaching plant metabolomics and chemometrics modelling for master students, and in 2009–2010, he held the Alexander von Humboldt fellowship at the Leibniz Institute for Plant Biochemistry, Germany. Dr Farag now works full time as a professor at the Pharmacognosy Department within the Faculty of Pharmacy, Cairo University, where his research work focuses primarily on applying innovative biochemical technologies (metabolomics) to help answer complex biological questions in medicine, herbal drugs analysis, and agriculture.

Dr. Farag has been recognized with several awards, including the UNESCO Award in life sciences 2023, Egypt Higher State Merit Award (2023), Abd el Hameed Shoman award (2016), Egypt Higher State Incentive Award (2012). For his highly cited publications with close to 20,000 in phytochemistry, Dr. Farag was selected as a top researcher in the field of plant biology in Africa by the American society of plant biology, USA.

Topic: “Pattern Recognition in Bioinformatics: Collaborative efforts between UTFPR (Paraná, Brazil) and UFZ”

Short Abstract:

In this talk, Prof. Lopes will discuss pattern recognition applications in bioinformatics, highlighting ongoing collaborative projects between researchers at UFZ and UTFPR. The first study explores the use of generative AI to create artificial images of plant pathogens such as Phakopsora pachyrhizi (Asian soybean rust), Microsphaera diffusa (powdery mildew), and Peronospora manshurica (downy mildew) from limited expert-curated image sets. The second case study introduces BITSER (Binary Pattern Sequence Recognition, https://github.com/LCostaF/BITSER), a method for extracting discriminant genomic features through image-based representations. This alignment-free genome analysis approach enables scalable and interpretable exploration of large genomic datasets, with promising applications in microbial diversity analysis—particularly of soil fungi and bacteria. Prof. Lopes will also present ongoing joint work on assembling, annotating, and validating metagenomic datasets from UFZ and collaborators, as well as approaches to overcome the limitations of traditional machine learning in ecological big data analysis, using the GlobalFungi dataset as a case example.

Short Project Abstract: The assessment of chemical hazards is essential for the safe management of chemicals, as outlined in the "European Chemicals Strategy for Sustainability". Helmholtz researchers have proposed two new hazard indicators that go beyond the traditional assessment of persistence, bioaccumulation and toxicity (PBT). These two new indicators, called Cumulative Toxicity Equivalents (CTE) and Persistent Toxicity Equivalents (PTE), will be tested as part of the CoModHaz project. The project comprises case studies developed in cooperation with authorities, NGOs and industry and focuses on chemicals that are difficult to assess. The UFZ research platform CITEPro will be used for high-throughput bioassays. The project aims to validate the new indicators in practice and remove barriers to their implementation. This should ultimately contribute to safer and more sustainable chemical assessments.
